Flow Workbench

Gate, compensate and summarise flow cytometry data in your browser

Add FCS files to start. Files are read on this computer and never uploaded, so the tool works offline and with unpublished data.

  • Compensation from the file’s spillover matrix, edited by hand, or computed from single-stain controls
  • Transforms per channel: linear, log, arcsinh and logicle with automatic width
  • Gates: rectangle, polygon, ellipse, interval and quadrant, editable after drawing
  • Groups let one session hold several panels or donors, each with its own gating
  • Projects save data and analysis in one file you can reopen or send to a colleague
  • Figures export as PNG, vector SVG or PDF in six publication layouts
  • Templates save the whole gating tree to apply to new files

Compensation

Each row is a fluorochrome and each column a detector; values are percent spillover. Edits apply to every sample. Changes show immediately in the preview below.

Compute from single-stain controls

Assign each control file to the detector it is brightest in. The brightest 5% of events (excluding the top 0.2%) are compared with the unstained control, or with the dim half of the same control if none is given.

Preview

Active sample, all events. Left without compensation, right with the matrix above.

Statistics

Counts and frequencies for every population in every sample. Marker statistics use compensated, untransformed values.
